It all depends on if you join premades, or solo queue against a premade.

Poor wording, sorry.

Alliance is considered better in PvP in general. Comes with a drawback of long queue times.
Horde has smaller PvP community. Good thing about it is queues are shorter, by a mile.
Either way if you end up against a premade, that BG will be lost quickly.

Suppose it comes to personal preference:
Possibly higher win rate, with a lot of time spent in a queue vs possibly lower win rate, but you get to BG's more often.
