This happened to me on Cata once, I was doing my Anzu (Sethekk Halls) run and I afk'd at the start for 10 mins, came back to find the ship.

Of course curiousity got to me, I jumped in and it sailed off through the textures, got loading screen, ended up in Azuremyst Isle.
