You can't use Mind control on other players while on the Booty bay boat (at least not when its moving).
Not sure if this is a bug or if its by design?

Mind Control and other crowd control abilities, when used on transports, have historically been a source of glitches. It wouldn't surprise me if they were disabled on purpose.
