In my personal opinion as someone who solo queues a lot during the day, Horde is a LOT stronger than the Alliance now.

Premade > Horde & Alliance
So let me get this straight, crappy guilds like proteus or warbringers etc etc who don't have balls to queue solo in bgs, bashing 3k gs alliance with gy farming everyday, can“t hear phrases like "horde premade 24/7"? So what, is the truth so hard to hear now?
Anyway, answering to 1st guy, pug vs pug ally wins mostly (I'm not saying horde has 0 chance though). But horde premading too much so horde win more bgs atm I guess...
Oh, and if you play ally, be careful about mboxers

It's all depends. If you run a premade you're likely going to win no matter what side you're on. I feel the BGs are pretty even. Horde seems to have a lot more active premades and PvP guilds though.
To respond to the actual question of the tc, the alliance pvp guilds are currently more numerous, and it will probably stay that way for some time.
Battlegrounds are currently a mixed bag. Horde tends to win AV more often lately, while losing smaller bgs. I have no idea why that is because I haven't actually seen that many guild premades in these avs. Probably because av enabler is acting strange. But as always it usualy depends on which side has more premades.
If you're wondering about arena, I'm sure you'll be able to find enough partners on both sides, since the population is large enough.
World pvp is active on both sides, though since the horde has fewer pvp guilds you can expect to be overwhelmed as horde quite often. Unless it's a city raid (that isn't happening at a time when only insomniacs are online).
Wintergrasp is also mostly won by the alliance, since I've not seen any horde pvp guilds being interested (must be something about the vehicles). You're likelier to find them there between the matches. Experiences may differ though.
So as you can see there is not definite answer, and things could change within a month. But my oppinion is that things are currently easier on alliance. If that's what you're looking for, join the majority of the Icecrown "pvp" community and have a blast.
I've devidided the post into two parts since this one is essentially a rant, and also because some of you that suffer from ADD might otherwise wet their pants at the sight of that wall of text.
Now to go on a little rant:
So, horde has about 2-3 rarely seen (at least by me) active guilds you might place in the pvp category. Now count the number of the alliance pvp guilds you can place... wherever you wish. And yet I constantly see alliance players posting here about the horrible horde guilds doing premades(!) in bgs of all the places! How damn unsporting of the horde isn't it? Or is the fact that you cannot currently use av enabler for those classical zerging premades so detrimental to your professional playstyle?
And also, nobody here is mentioning wpvp or wintergrasp. It's where alliance shines, especially the wpvp part. Because there you can actually do what you miss so much from battlegrounds lately, meaning bring a full raid to fight about 6 people or gank a bunch of level 50es in Tanaris. And that is only after 50 minutes it takes for you to regroup.
And don't even get me started on the healers. Playing vs an ally pvp guild feels like watching an episode of House.
I'm not saying that this type of boring playstyle doesn't happen on horde, unfortunately it is happening all over the place now, but it is still far more prevalent on alliance. Ultimately it's not the faction, it's the type of players who tend to always go to the side that is more numerous and easy.
