Which is Better for PvP, Seal of Command or Seal of Righteousness and why?
Simple. You are not attacking a target that stands still and you have risk to lose stacks with it. Second its CC breaker and main reason is this.
Seal of Command is great for BGs where you can stick to your target, as it has superior melee damage to Seal of Righteousness. It is not suitable for rated pvp (arena), however, due to the cleave being able to break CC (Crowd Control; polymorph, sap, freezing trap).
At all other times, you will want to use Seal of Righteousness. First, because it does not cleave and break CC. Second, more importantly, it has higher Judgment damage. This means when you don't have a full up-time on your target (which you often won't, due to be kited and peeled), your damage output will be greater. This is especially important because your Judgment is your "nuke" hit, due to its high natural crit chance and large damage, in addition to the ability bypassing avoidances; dodge/parry/block (for example, Rogue Evasion).
It's also worth noting the talent build differences between the 2 - Investing into SoR usually requires both at least a minor investment into the Holy tree such as this;

Not to mention it eats up a major glyph slot as it usually also means Glyph of Seal of Righteousness becomes mandatory.
However, going SoC build frees you up to go a bit deeper into Prot for some extra utility; 1 minute sacred shield and HoJ cd's being a couple things I love too much in BG's to live without- eg build being

This also frees up an extra glyph slot so you can pick any of the following that tickles your fancy, assuming you've already taken Glyph of judgement and glyph of exorcism.

Also SoC scales with crit so it also depends on your circumstances and what kind of gear you have; For example if i feel like bringing my bis PvE agility paladin set into BG's i'll almost exclusively use SoC builds, getting double Divine Storms off with SoC active in a thick group of enemies can easily global 800+ resilience players.

You don't need to invest points into Seals of the Pure for it to be usable. Yes, it's a fair damage boost to the seal, but the optimal spec depends on the role and environment the paladin in question is playing in. For example, playing double dps in 2's, you're going to want 19 points in Protection and that 1 point in Vindication.
