I was planning to donate and prepare for the end game, upon checking all of the good items are removed today? Two handed swords has 2 choices, when I checked last time you had a ton. So what gives? Same goes with armor.
Please do enlighten me on what happened. Thanks!

Are you referring to Onyxia's shop? I didn't see it myself, but I got the idea that there were items placed there by accident. Those items were later removed from store and players.

I assume yes, so there is no chance of getting the items back? Luckily I didnt donate yet. So far the store items for Onyxias shop got reduced so much.
Any chance theyll bring it back?

Eventually yes, but without the huge impact they would've had if released now. They're added to store once the criteria for those items to be in store are met.

Onyxia is pay to catch up, in a way that you can buy the previous (or to a point where ALOT of people allrdy have that item / tier obtained) tier or items.
Like imagine if the best gear you could buy on Icecrown Realm was TOC 25 HC Gear. (ISH)
I would say after couple of weeks / month's. when most guilds and people have obtained a item it will be available on store aswell.
