A very strange situation. I had a quest to collect souls for SM. I have accumulated about 620 souls, now a raid has begun in my guild and there is no quest. I can take a new quest and start collecting again. What to do?

Start it from scratch. Quests don't abandon on their own, either you missclick abandoned it or something else. Nobody will artificially inflate your soul count.

I was AFK before the raid and couldn't just physically cancel it

As I said, start it from scratch. Staff won't finish the quest for you no matter the excuse.
