WotLK Will faction change affect my shadowmourne quests?

I'm planning on changing faction on my dk, who is doing the shadow mourne quests. Just want to know for sure if it will affect my shadowmourne quest line. I guess it doesn't but want to be sure before doing the faction change.

I was on 700+ souls collected when I faction changed and I had to abandon and retake the quest cause it didn't collected souls after, all the later quests in the chain worked fine though.
